Hard shifting transmission

I have a 2008 powerstroke with the 6.4 in it. It
Has a 6inch lift with 37 inch tire. I recently put a H&S mini max tuner. Ever since I put the tuner on it shifts hard from 1st to 2nd and 2nd to 3rd gear. In the book for the chip it has you go through this learning process for your transmission. I did that but it didn't seem to make a difference. Does it need longer to learning the transmission? Or do I have to do something to my transmission for the increase in horsepower? If any one has any idea or suggestion please let me know.
